OK...I am going to double post here! (naughty naughty)
Here's the deal with how to RPG, basically you are either adding to or starting a story. The main thing is to keep everything in good balance and to have the stories keep a nice flow. Things should make sense and read as a sort of story. Don't start too many threads when you could add it to an existing thread.
Point of clarification: I left the time rift open when Gigatron entered our world so that any timeline character, i.e. Beast Wars, etc. could join our game at any time. Use it as you see fit.

Ok. these questions came about from a conversation or two I've had with Rock today:
1. Is each thread it's own individual story or are they all supposed to be interconnected?
2. Are all stories supposed to be set in the same time frame or can we have one running during the 80's when the G1 guys were on Earth and one from like the time when the Beast War were happening? (the whole time period thing seems to cause some confusion around here)
3. Who is officially incharge of this whole RPG set up?

Well both, First off the topic stories are up to the starter of the topic or game-master to develop. You could in theory make an individual story that has nothing to do with the others, but it I think it is definatly more fun if you find a way to connect them. But each individual thread does fit in to bigger picture in the RPG and in that way they do interconnect.

Setting different storylines in different timelines or universes should be used rarely and usally only for an indtroduction of your character. Otherwise it does get too confusing to have multiple storylines take place in different times.

Yes, this RPG conbines all TF universes, including comic storylines, due to some sort of temperal problem in the space/time thingy... So feel free to use comic locations, as long as they don't counter anything already stated in this RPG.

The rules say that we can have no more than 3 G1 characters, and also 5 characters from thwe Japanese series, Comic, or fan-based, right? so we can have a total of seven character under our control at one time? I'm asking because I only have three but have noticed that people have more than three.

one more thing...remember gestalt teams count as 1 character. If you take one member, you take the whole team, we will not be splitting them up.
